It could be a popup (menu) problem. I did not have time to check further because it was too late (00AM) for me. Here is a screenshot:
What i tried is, right-click on newly created Window object in order to create some widget on it. Popup menu appeared at wrong place - over the main FLUID window.

This STR has not been updated by the submitter for two or more weeks and has been closed as required by the FLTK Configuration Management Plan. If the issue still requires resolution, please re-submit a new STR.

Reopened the STR:
Well, as on screenshot:
1) make a function
2) make a window
3) right-click on newly created window to get pop-up in order to chose
new object.

Pop-up does not appear under mouse pointer, but somewhere else.

I have the same
problem on different machines (few Linux and one Windows machine).
